If you stay more than one day in Prague and would like not only to see the main highlights of the city but also get to know the city closer, the Prague Explorer Tour would be the best choice for you.
This all day walking tour covers basically everything, it is more detailed and you can go inside of sights.
The tour takes about 8 hours but most of the clients split it into two half day tours. I recommend first to see the right side river bank (Old and New Town and  Jewish Quarter) and the following day the left river bank (Castle district and Lesser Town.)
Your Prague local guide will also take you inside the sights (Jewish town and Jewish Museum and unique interiors of Prague Castle) as there will be enough time to cover everything.

Day 1 

Old Town: picturesque Old Town Square and popular Astronomical Clock

Day 2

Lesser Town: medieval Charles Bridge, romantic Kampa Island and Little Devil´s Chanel, John Lennon´s wall full of graffitti, a pieceful oasis of  Wallenstein Garden (entrence free of charge but accessible only April – October , Church of the Infant Jesus
Castle Town with its outstanding Baroque palaces, Strahov Monastery, Loreto pilgrimage church, Castle square and Prague Castle Guard, area of Prague Castle: Church of St.Vitus, Old Royal Palace, Basilica of St.George, picturesque Golden Lane
